The incident, in Helena St, was one of two alleged rapes reported to police on Tuesday night, but they are not believed to be linked.
The other incident occurred in a car at Prospect Park, Maori Hill.
Detective Senior Sergeant Kallum Croudis said a 19-year-old woman contacted police about 10pm on Tuesday, saying she had been subjected to "multiple rapes" by "several" men.
The victim had been visiting the men in Helena St.
The armed offenders squad assisted police as they searched dozens of South Dunedin and Andersons Bay houses yesterday.
Det Snr Sgt Croudis said the AOS was involved because a loaded shotgun was found at the scene of the incident and he could not rule out the offenders being armed.
However, he believed the gun was not used in the alleged rape.
"We used the AOS in the process, to protect the safety of the officers searching."
Residents peered from windows and doorways in Gloucester St, Andersons Bay, as the AOS entered a property.
They left without finding a suspect.
A Bay View Rd resident, who declined to be named, said it was not unusual to see police officers knocking on doors in the area.
Det Snr Sgt Croudis said several men were in custody.
One had been charged with sexual violation and would appear in the Dunedin District Court today.
Police were speaking to the other men, but no charges had been laid last night.
Det Snr Sgt Croudis said police were continuing to search for "a number" of other people.
About 1am yesterday, a 30-year-old woman complained she was raped at Prospect Park, he said.

Environmental Science and Research staff from Christchurch were helping with the biological analysis of both crime scenes.
"At this moment, our major concern is for the welfare and recovery of the two victims," Det Snr Sgt Croudis said.
